Humans Are the Real Monsters: The Doctor goes on one of his famous rants when he finds out what the Alliance did to River's brain. It's exactly what the Doctor wanted him to do. Hoist by His Own Petard: The Big Bad at one point successfully breaks into the Doctor's mind. The Doctor himself also counts, as they are supposed to be looking for an alien, but they keep getting sidetracked. Hidden in Plain Sight: The Serenity crew tends to forget that a giant blue box from the Earth That Was is sitting around in storage. Hannibal Lecture: The Big Bad does this to the Doctor. Great Offscreen War: Both the Time War and the war between the Alliance and the Browncoats are integral to the backstories and motivations of pretty-much every single character. Downplayed by him being a Well-Intentioned Extremist who's been Slowly Slipping Into Evil for a while, aided and abetted by trauma-induced Sanity Slippage, rather than a pure villain who just happens to have powers normally associated with heroic archetypes. Good Powers, Bad People: The Big Bad turns out to be an alien of a species known as empaths and healers. Genre Savvy: The Doctor, even more so than usual. Both are damaged war heroes with a nasty case of Chronic Hero Syndrome and a natural charisma, but where Mal is gruff and slips easily into wrath, the Doctor is bouncy and slips more easily into Tranquil Fury. The Evils of Free Will: The Doctor and the Big Bad argue over this. With how things usually end up, Mal is stunned by this turn of events. Earn Your Happy Ending: They even manage to earn some much needed cash. Dying Declaration of Love: While escaping the enemy stronghold, Mal does this to Inara, which also serves to distract her long enough for him to run back and hold off the approaching mooks. Common Crossover: Both series are beloved sci-fi television shows with a nice dose of cynicism, feature characters who travel through space with no destination and are renegades/outcasts in society (though with the nature of Doctor Who, it's easy to dump him in just about any series). Combat Pragmatist: Mal does try to shoot him. Not that Simon knows anything about Time Lord biology. Closest Thing We Got: The Doctor ends up needing Simon to operate on him when he gets shot. 
The Chessmaster: The Doctor muses about 'getting the pawns in place' when enacting his Batman Gambit. These get used in the escape from Renier Enterprises.

Respiratory bypass when badly winded mentioned by name in the 4th Doctor serial "The Robots of Death" and was a plot point in the Fifth Doctor's last serial. I just wish we could have something like this on the show, but oh well, there’s always fan fiction. From “I saved Dean from hell” till “ he beat me up and left without a word,” you can see that these two have a lot to work through. My favorite part, as always, was the retelling of their history in layman terms. Now, with six years worth of miscommunication between them, Dean and Cas have a lot of hurt and unspoken things to sort through. Needless to say, they’re not doing well. This is a very relationship oriented fic and we get to see both Cas and Dean’s pov about recent canon events (godstiel, purgatory, Naomi’s mind control, lost grace). Well, here is a new one! (check out Hard Road for season 5 feels). The only thing better than a pretend boyfriends fic is a pretend couple on a marriage counseling tour fic. (And, in which Cas embarks to find his missing grace and Dean is put out. 
Although battling monsters at sea is dangerous enough, sorting through emotional baggage proves to be far more deadly. When a string of couples goes missing on the east coast, Dean and Cas decide to investigate-and find themselves trapped and hunted on a couples’ counseling cruise. Summary: The angels have fallen, leaving Castiel graceless and Dean with, well, more of other people’s problems.
